The mods I've enjoyed are (note that some mods have likely been messed up by the recent patches):
Utilities
-Unofficial Fallout 4 Patch (fixes several bugs that Bethesda never fixed)
-Fallout 4 Script Extender/F4SE (modding resource that several mods will require)
-Mod Configuration Menu (An in-game menu for some mod settings)
Settlement Mods
-Sim Settlements 2 (gives you the ability to make settlements either semi automated or fully automated. Also has a full questline with new, voiced NPCs)

Hud Framework (needed for Sim Settlements)

Workshop Framework (needed for Sim Settlements)
-Sim Settlements 2 Add on packs
-Homemaker - Expanded Settlements (adds a ton of new items to place in settlements)
-Place Everywhere (removes the placement restrictions in settlements)
-Scrap Everything (allows you to scrap most things in settlements)
Visuals
-Vivid Fallout all in one (improved textures for landscapes, trees, rocks, roads and bridges)
-Vivid Weathers (adds more weather effects and improves cloud textures)
-Wasteland Creatures Redone (improves the textures of monsters)
-A Forest (this one is more of a personal preference for me. It adds a ton of trees and plants to the game map. Changes it from a barren wasteland to an overgrown forest)
General Mods
-We are the Minutemen (improves the minutemen faction and has them grow in presence as you do quests for them)
-Black Widow Armor and Pipboy (Cool looking custom armor)

I think they just put out another update, like, literally today.
So mods are probably borked for a little while.
Dammit Bethesda stop. I've been waiting for Fallout London to get fixed and here they go, adding another update.
