If you actually play to the end, the story kinda fixes itself to a degree. I always found it weird that people got so fixated on what was clearly just a means of barring your upgrades off and giving them back to you incrementally.

I agree that at the end of the day it's just a mechanic to reset Samus to base, but in practice it created weird situations like having access to Lava areas that will literally kill you if you stay in there too long, AND having the suit upgrade that could keep you from taking damage, but not being allowed to use it because some guy over the radio says you can't. I get restricting immediate access to things like super missiles, but there needed to be a better reason for why Samus couldn't activate the defensive capabilities up front.
