I haven't paid attention to OoT speedruns enough to know, but he does go on Hyrule Field at some point before having bombs and magic, right? Wouldn't that increase the chance of deku nuts dropping instead of those?

It came up at one point, and Cosmo mentioned that the presence of bombs never seemed to change the drop odds, and so he said he saw no reason to think magic would change it.

Wow this game has been completely obliterated, it's astounding.

That's the strategy he ended up sticking to, but on final WR-setting run, he wasn't able to pick up the bugs in time after selling them, so he thought fast and set the empty bottle to Right-C and dumped the bugs from the B-Button to pick them up again once he got to Dodongo's Cavern. It ended up not hurting him.
