Am I missing out on some upgrades or weapons or is it solely just exp? Yeah. Most of them are just people to escort to safety but there are bosses too and most have unique weapons. Run around the mall while you wait for the story and you'll get plenty of sidequests at specific times. Also, you're kind of expected to start over a lot. Multiple endings but only one for completing the story. If you fail the story just keep playing.
