The helicopter had the logo (note Agnes conveniently interrupts before Wanda can figure out what was going on), and the beekeeper guy (who also had the logo on his suit) crawled out of the sewer after a recurrence of the "rumbles" that was very clearly not the tree branch when Vision had the window open. And Wanda's immediate reaction to being found is to literally Nope right out of there, indicating she has some sense of control over what's happening and is at least in part aware of it and also that she doesn't approve of whatever SWORD's goals in invading are.
