They definitely didn't throw the hostages out of the plane, so they must have still been inside. Bane was supposed to be on the plane (I think?), but not the rest of the crew, so that explains why "they" will be expecting one of them. IIRC, Bane was even expected to be one of his henchmen. So CIA explained that the flight log had himself, the doctor and only one of them. So that's the one of them, but the problem is the doctor is no longer on the plane. So they probably just forgot to count or something. Also since CIA didn't actually throw people out of the plane he may have been lying.
