What filesystem is the stick formatted to support? Certain filesystems can't support individual files above a certain size.
Alternatively, if the stick has been used across multiple operating systems, you might have hidden "dot folders" on the stick that are acting like a recycle bin and the result is the stick is still full even though it looks mostly empty. Any folder beginning with a dot is hidden by default from normal file browers. They're generally used by programs for storing temporary info, data caches, or config data.
