Yes. Except they keep retconning that.

First it turned out that there was one left, who was just shot in the head and kept in suspended animation until she could be revived, so they considered her technically not counting as a living Spartan. Then it turned out a couple others survived. Then some more. Then even more. Then they introduced the idea of different tiers of Spartans, and implied it was only the Spartan-IIs who were mostly wiped out.

Then Halo 4 just decided they could make new Spartans whenever they wanted (the Spartan-IVs), which pretty much ruined the "last of their kind" motif forever in favor of being able to introduce new badasses whenever they feel like it.

They didn't even manage to kill off all the Spartans in Halo: Reach, which was their literal "kill them all" game. Jun survives.

It's similar to how Star Wars keeps introducing new Jedi in spite of all of them supposedly having been killed off in the purge. Yoda's "The last of the Jedi you will be" line has basically morphed into "Well, except for the hundred or so who all went into hiding and never got caught, tee hee!"

Can't even blame Disney for that one, though - they were doing that crap in the EU even before Disney bought the franchise.

Yeah, basically Spartans kept getting added into the lore as fanservice. Especially when 343 came along. I think it's assumed going by the current lore that there are at least 16 spartan IIs alive, but yeah... there are spartan IIIs and IVs although I think most of the spartan IIIs got wiped out?

Reading a post from somewhere else (I'm not sure how accurate they are, but they sound a lot more informed on modern stuff than I am), apparently something like 300 Spartan-IIIs may still be alive.

In the manual for Halo: CE, the "Story So Far" section explicitly says that all of the Spartans were recalled to Reach, it was attacked, and that Master Chief is the last surviving Spartan.

In The Fall of Reach (the original version, not the later edited rerelease), it's pretty clearly indicated that all the other Spartans are dead, even if it's never explicitly said outright. Linda gets shot in the head and dies, and is literally described as being clinically dead (though John thinks to himself that if he can get her into cryo maybe she can be revived later). James gets spaced. The other Spartans are described as being "lost" after the Covenant overran their position, even if we never see them die "on screen" (which is what makes it easy to retcon later). And then the whole planet gets glassed.

At which point Master Chief thinks to himself that he may be the last Spartan left alive. As far as he knows, ALL of the others are dead.

Yes, the story was changed later... but that's literally what "retcon" means.

It wasn't until First Strike (which came out shortly before Halo 2, and was supposed to be a bridge between the two games) that they started implying other Spartans survived. They revived Linda and had it turn out that Kelly and Fred had miraculously survived Reach. Then Ghosts of Onyx established that Kurt had faked his death, Cole Protocol introduced the Grey Team who were actually MIA and not just dead, Halo Wars introduced the Red Team (who were also actually MIA), and introducing the Spartan-IIIs just muddied the whole thing up (and the Spartan-IVs pretty much killed it entirely).

One ship, the Pillar of Autumn, escapes with the last SPARTAN-II

specifically spartan 2's, and no, it's not a retcon that he wasn't the last.

every other one was either confirmed dead, or plain missing in action and presumed dead.

and not many people know johnson is a spartan 1, his file claims he just has borens syndrome, which the audience knows is just a coverup to explain the medical anomalies in s1 soldiers.
