Necron's goal is to bring everything to nothingness.

The destruction of the crystal was to bring everything to nothingness. When you die immediately after Ultima you meet the Iifa Tree (cause that is exactly what would happen in IX given how it and death work) in spirit. Your other 4 members sacrifice their souls to revive you physically, and the Tree manifests as Necron in front of you. The reason Necron was trying to kill eveything now is because it watched Kuja (who I'm sure it knows is Terran, but even if it doesn't) try to end everything. And understands the true fruitlessness of all, but especially its own existence.

that's not how it works

Necron is a physical manifestation of death brought on by Kuja's fear of death. He is not the Iifa Tree.

Necron is the physical manefisation of the true form of the Iifa Tree (not the Soul Cage) brought about by the destruction of the crystal, hence why it speaks like the Iifa Tree (one of them almost quoted), has the same ultimate purpose of the Iifa tree (organizing dead souls) speaks as if it knows already, and shows up when you are dead.
