It's what he set out to do, sure, but they end of the fight as Anakin's laying there screaming and limbless while being roasted, he can't do it. Perhaps if they were still fighting he wouldn't have hesitated to slice up Anakin, but there's a difference there. Killing Anakin after he's being delimbed and cooked wouldn't be just killing him, it would be executing him, and Obi Wan is just not capable of that. Funny enough the film I think drew a nice parallel between him and Anakin. Both are faced with the same situation (Obi vs Ani and Ani vs Dooku) and both react differently. He also isn't expecting help to come for Anakin. As far as Obi Wan knows, Palpatine has been defeated or incapacitated by Yoda in that moment.
