I can't say I ever thought that. There was some confusion about what the clones were and Sephiroth in Northern Cave, but you can see the meaning after you've been through it once or twice.
Like I said, it was the first playthrough.
Honestly, I thought it was pretty neat at the time. The main character isn't the same main character that everyone knew.
