For what it's worth, I once read that the movies aren't considered canon anyway, so this is rather moot. Although for people like me who do like to fit them into the canon ourselves, then this would present a problem I guess (I haven't made it that far yet).
I think it's pseudo implied that the Heroes is canon due to
Ash's reaction to Trollbias using a Latios
