For what it's worth, I once read that the movies aren't considered canon anyway, so this is rather moot. Although for people like me who do like to fit them into the canon ourselves, then this would present a problem I guess (I haven't made it that far yet).

Mewtwo is canon(Complete with memory wipes), the rest as far as I remember do not get acknowledged, though some of them might that I dont remember.
