For example, I often don't like Lily much for the same reason I don't like Carla on Scrubs, because she is the trope of "I must be in control of everybody else's lives FOR THEIR OWN GOOD". The whole maternal instinct towards adults tends to piss me off. You rarely see that with male characters.
There's plenty of other bad traps that people fall into for female characters and when it gets down to it, if you're going to do a few hundred episodes of a show, you're going to fall back on the standards at some point.
Of course, there are similar problems with "double standards" (for lack of a better word) in real life. "Positive" traits in men and women are different. Unfortunately, many of the traits that make for "likeable" female characters often do not make for good drama/comedy.
