Y'know, what is Game Freak going to do about the rising number of Pokemon? I mean, the idea of trying to catch 1,000 Pokemon is pretty crazy. Quite a few people I've talked to think it's ridiculous that over 500 exist nowadays, so having 1,000+ could be sort of ill-advised.

That doesn't mean it was bad.
It came at the awkward stage of the original fanbase's life when they were in middle school and desperate to abandon everything they liked as a child because it was the "cool" thing to do. DPPt recovered because it came out during a time the same fanbase was starting to appreciate nostalgia.
This is definitely part of it, and I also think people disliked how different R/S/E were from G/S/C (no clock, no day/night features, etc). Gen III was criminally underrated at the time of its release; its reputation has definitely started to turn around these past few years, though, and for good reason.
