First, I have to make a correction: I was wrong about there being no more Custodes. They somehow restored their numbers to the original 10,000 after being reduced to 100s. Just how is unclear, could be the Emps left them with the secret tech, could be Cawl, and if they ever go into more detail it is very likely to be Cawl, because it's always Cawl. So more Custodes can be made, albeit seeming to be a rough process, because in the time it took to make those custodes, exponentially more Astartes lives started and ended.

But literal the explanation is "we take the sons of nobles for stock." That's it. The thematic explanation is that The Emperium is a patriarchal, paranoid, borderline omniphobic system.
