I'm picturing like an Adult era OoT kind of nightmare world in which there are only two humans left and no reploids at all. Maybe the last reploid dies in the intro or something.

The humans are searching for the legendary lab of the above spoilers character, which it is said provides the only hope for humanity. And once they find it, well, they disagree on what to do with it and have to fight to determine the future of the world.

Hopefully it goes without saying, but The one human who survives the battle is The Master, and Thomas's lab contains technology to produce synthetic humans and build megastructures and stuff.
