I took a hospitality course in high school (back when I thought I might actually want to be in that industry) and was taught to never trust a customer's stacking. It's done with good intentions, and 95 percent of the time it'll be fine, but when they cram silverware in there or put the plates at an odd angle that isn't immediately obvious that will result in the pile crashing to the floor. Hence, if a customer stacks the dishes, unstack them and stack them yourself, which is more work for the waiter than if the customer had not stacked them at all.
