It's worth noting that Valis 1 on TG16 is actually a remake of the original PC88 game, and was released after Valis 4, which is why it is so polished. Valis 2 on TG16 was released first which explains why it is so crude compared to the rest of the games.

The TG16 versions are generally considered to be the best, although some others are worth checking out if you like the rest of the series.

Avoid the PC88 and MSX versions of Valis, they aged horribly due to their maze like levels, floaty controls, and a strange upgrade system which uses your health as money.
The NES version of Valis 1 changed it into an action RPG with lots of backtracking and infinitely spawning enemies.
The Genesis version of Valis 1 is a separate remake altogether and your character moves much slower.
The Genesis version of Valis 2 changed it into some sort of chibi demake alongside floaty controls.
The MSX2 version of Valis 2 is far darker in story and has an interesting upgrade system where the character collect various costumes.
The Genesis version of Valis 3 is a dumbed down conversion of the TG16 version, with some changed boss fights and levels.
The SNES version of Valis 4 is even more dumbed down, as it removed the two other characters and pretty much all of the stages were revamped.

Yeah, sounds like most of the games, outside of the PC Engine ones, are bad.
