Sid in Toy Story is framed as the "villain" but in real life he'd just be a creative kid building new toys out of cannibalized old ones.

Also media like Breaking Bad, you could technically be rooting for the "villain" no matter who it was depending on your perspective. Hank is framed as an antagonist even though he's a lawman doing the right thing. And Walt is engaging in objectively villainous behavior throughout the show, but he's written as the protagonist so the audience is meant to sympathize with him and root for his success.
