With the exceptions of Jugdral and Tellius Fire Emblem stories tend to be lackluster. Lyon stands out a little bit in this one.

Deus Ex: 7

A legitimately well-written game that combines interesting and relevant discussion on political and philosophical ideas AND funny sarcastic one-liners without undermining the tone of either. Its big weakness is that it's not very good at getting the player invested. While I felt attached to JC Denton, his lack of emotional reaction or strong motive meant that didn't translate into investment in the larger narrative, making it kind of boring for the majority of the game, until the big thematic connections start coming through near the end.
