Because Mew was literally put in at the last minute. They had removed the debug tools, and Morimoto found that they had just enough space for one more Pokemon, so he programmed Mew into the game, but without said debug tools, he couldn't bug test it. Meaning that things could have been extremely bad if Mew's inclusion bugged out the rest of the game (well, more than it already is). Luckily, things worked out well.

Also, Mew was supposed to be a hidden mystery Pokemon while Mewtwo could be found ingame, so for players who did catch 'em all, it would have looked strange if there was this blank space in the Pokedex between Dragonite and Mewtwo.
