Also when I sit down and think about the plot I really don't think I have a firm grasp on a lot of stuff.
So... (whole plot outline as I understand it)
The two universes from XB1 and XB2 started to merge back together which was bad because... reasons? It was going to destory both universes or something? So Nia and Melia work together from their univeres to make Origin which will reboot the universe after it explodes when they fuse together. But Zed is created from the general population's collective will not wanting to die and wanting to freeze time. So he creates a universe where people never really die using Origin.
Noah and crew beat him and restore Origin to it's original function of rebooting the universe. But then in the ending the two universes split up again and start going their separate ways? And then little kid Noah who saw time stop in the very beginning is now able to move on and it's implied that Mio is in this universe now too. So did the universes merge successfully without causing damage or something?
I don't really understand how we got to the universes splitting up or how we got back to little kid Noah at the very end.
