Seasons just has this slight great thing that you actually get characters reacting differently depending on the season at times, but there's pretty much minimal presence of any story throughout the middle of the game. Ages has a little fantastic set of time paradoxes, and Nayru is the greatest. We have Veran's impact in the story. In spite of this, it also has Ralph who gets a bit of development that... really has no significance since he frankly becomes nothing more than a liability.

As for the combined games, Twinrova's return helped build a bit more from OoT, and even the Ganon thing actually having a bit of an explanation is pretty cool, even if it does take away from the Oracles games having their own villains (but it's not as obnoxious as a Ganon reveal in FSA). That said, Vire bringing in Zelda was a neat touch and adds to replay value to see what it's like to see her in both Holodrum and Labrynna. Plus it's cool that he has dialogue as a miniboss remembering you from the previous game. Even though I don't get him specifically being the one that can travel between games.
