From what I keep reading on Twitter (since people can't stop talking about this particular point): The original game was always programmed in 60 FPS, but it generally runs lower due to N64 hardware limitations (you can see 60 FPS in a few parts of the game that are less resource intensive). The N64 Online emulator is inaccurate and ignores a lot of the original console's limitations, resulting in a "higher powered" console that can properly run this 60 FPS game in its intended framerate.

It wasn't an intentional change, and even though it's (mostly) beneficial in this instance it could just as easily make games run worse in other scenarios. They made no changes to the game itself.
