The Norns said there is no prophecy, it's just that people are predictable. "Kratos kills gods," so his predictable actions were going to lead to his death. Kratos didn't kill Thor, so the prophecy didn't come true. I'm guessing if Kratos had killed Thor, it would have given Odin, Sif, and Thrud even more motivation to kill Kratos since Kratos and Loki already killed Modi and Magni.
