It's not a bug. If you press X twice in your boxes to go over to the Battle Teams option, then that box becomes visible. It's so you can save your ride legendary to a battle team and use it in online battles even with it still in your party.

I knew about this because accessing your ride legendary through that box was part of a (now patched) item duplication glitch.

I'm sure there are legitimate reasons for having a "Miraidon" box when it comes to online battles, I'm moreso calling attention to this specific way of viewing it. Definitely does not seem intentional to move a cursor to an empty space after doing a specific set of inputs.
