The idea has two explanations. One is that since he was raised as a human and slowly developed powers, Clark unconsciously holds back even when he thinks he's not.

The other is that when she was in stasis for thirty years, her ship constantly bombarded her with yellow sun radiation. So while Clark absorbed radiation that's filtered through atmosphere from a star that's millions of miles away, Kara spent that same amount of time getting it injected straight into her veins.

Like most things in comics, it's not a concrete rule by any stretch of the imagination.
