The Nintendo ones should have been in the main game.Sakurai already said why Min Min and Pyra/Mythra (or rather, Fighters from ARMS and Xenoblade 2) weren't in the base game; their games came out too late to make the base game roster. The Smash roster is decided upon at the start of development, and it is very rare that new characters are added after the fact (with the exceptions being last-minute clones, and Sonic in Brawl which caused Brawl to be delayed).
