Solid Snake is a rookie in the original MG and was picked because Big Boss didn't think that he would complete the mission. Solid Snake was picked to fail the mission and most likely die.

2. Why did Big Boss want to fight Solid Snake in the first place? I know Solid Snake is just following orders and all. It just seems they Kojima retconned Big Boss being the villain and all.

To my knowledge, this is never really explained but I believe it was because Big Boss didn't like the idea of one of his trained clones running around. Les Enfants Terribles was the reason that Big Boss left the Patriots in the first place. In the unfinished chapter of MGSV, Venom basically leaves Eli to due after the Sahelanthropus is destroyed so BB probably assumes that Eli died. Sending in Solid Snake to die in the Outer Heaven Uprising just ties up some loose ends. I don't think he ever really wanted to fight him. He just didn't have a choice at the end of MG2. My personal take on it at least.

3. What was the point of Venom Snake? I understand that he's going to build up Diamond Dogs while Big Boss builds Outer Heaven but it just seems.... dumb as hell.

The idea of the two Big Bosses was actually Zero's idea although the purpose of it was never really explained either. I think it was meant to expand the legend of Big Boss. Venom and Diamond Dogs were meant to distract the world from Big Boss and the development of Outer Heaven.
