The end of MGSV makes it very clear that Big Boss is actually a villain. He was perfectly okay with taking away the individuality and former personality of the Medic to create his phantom, all in the name of making it easier for him to create his own legacy in his own name. Big Boss wasn't really much better of a person than Zero. Both of which had a very naive and misinformed interpretation of The Boss's will.
