Prime has the better graphics, music/sound and atmosphere/immersion, while Super probably has better level design and is more open-ended. Prime is pretty damn open-ended itself though, at least if you include glitches / sequence breaks. Control-wise, neither is perfect. Super is certainly more conventional, and platforming / movement work better in 2D.
