It's a completely different game. It plays more like Nuts'n'Bolts. There's the same basic items like lasers and missiles, but you build your mothership out of parts.

Individual parts can be destroyed, cutting off power to unconnected parts.

For example, if you build a 1 tile wide, but very long mothership you'll have:
1 engine (because there's only one rear facing side)
2x length guns (because you have many many many sideways faces)
1 shield (because there's only one forward facing side)

This this set up would be slow and fragile, but would have an insane number of guns on it.

You can do the opposite and make a really wide ship. Then you'd have tons of shields and engines, but only a few guns.

In both cases, if a block near the center of the ship is destroyed then you'd lose a LOT of your ship. If you make your ship more square/boxy then you'd have less facings to equip things to, but you are far less likely to have your parts break off.

Of course, if a large portion of your ship is broken off you can use your tractor beam to try and re-attach it.

Other than that the core game is the same - explore, conquer territory, possibly join a faction, etc.

...

Then you trigger the endgame and it gets dumb.... JUST LIKE THE FIRST GAME!
