Everyone knows he actually ends up with Knives

In the movie, yea. It makes a lot more thematic sense because...

His final confrontation then becomes him confronting the fact that, in his pursuit of Ramona, he has effectively abandoned Knives who loved him and cared for him. In effect he becomes everything he sought to destroy when he leaves her for Ramona in the 'canon' ending but, in the alternate ending, he decided to not only not become her boyfriend but to remain Knive's boyfriend. Effectively breaking the cycle of boyfriends and bad loves that Ramona has been trapped in without succumbing to the temptation that the others fell into.

I think they went with the Ramona ending just to stay true to the source material as well as appeal to the 'hero gets the girl' stereotype.
