They really should have done the Vong. I mean, think about it. You start off with a victorious New Republic basically basking in its triumph over the Empire. It's strong, mighty, and... arrogant... in its virtue. Then they suddenly find a new opponent invading that is, for all intents and purposes, truly alien. They don't show up in the force and are a complete void, they don't use technology, in fact they despise it immensely, and use living beings as weapons. Their tactics and methods are simply completely alien. At first the NR moves in completely arrogant and believing that, with it's victory over the Empire and the growing Jedi numbers and everything it will be an easy victory only to get utterly thrashed. The NR government doesn't seem to care though and, instead, while touting many virtues and the heroism and valor of the 'fallen heroes' seems to ignore every warning and cares more about their own powerbase and even wants to do things like make peace with the Vong. Every battle against the Vong is hard-fought with the NR and jedi having to employ drastic and powerful measures, fighting to the last, and slowly getting pushed back or having victories near phyrric all the while the government effectively hides its head in the sand. Finally they can take it no more and end up broken and shattered, losing Coruscant in the process. After regrouping they find out that a follow-up force is coming and they don't have the numbers to win a battle but are determined to go down fighting with everything they have. Yet as the battle is joined they're clearly overwhelmed and losing... until at the last second... the imperial march plays and the Empire comes to the rescue. They're still evil, still facist, but they're willing to help. The remains of the NR don't know if it's the right thing but know that, on their own, they'll lose against the vong. So they accept the help of the Empire and, slowly, begin to push back the Vong. When the dust settles the NR and Empire end up joining together to make a new government and the few remaining jedi are cautious and wary, but also hopeful and having a chance to rebuild.

Stretch that over three movies as well as an animated series or two and you've got yourself a goldmine. Plus then you can make the retcon a lot more sensible by saying that, while you respect the original stuff, it needs to be presented to a wider audience properly without the added baggage of decades of novels and the like.
