It's based on how the developers made the game. For example, RE4 could be very poorly optimized, they could have left WAY more in the game files than what is needed. Unused sounds, textures, anything. When they upscaled the graphics, maybe they kept the old textures and the new ones. Every game is going to be different simply due to how it was developed. You can't say for any particular reason why something is larger than something else without being able to look at how the game was made.
