Sephiroth is aware that he's pretty much the best thing that ever was, and he can get overconfident.
Also, the Sephiroth at the end of FFVII isn't the real Sephiroth. It's the Sephiroth in Cloud's mind. Sephiroth died when you beat Safer Sephiroth. It basically symbolizes Cloud getting freedom from his control. It's an "out-of-body experience," as evidenced by the fact that Cloud's...spirit, or whatever, flies out of him before the fight.
I guess that makes sense, but it still seems weird that it comes down to "Sephiroth dicked around."
Well, while I have you here, what was with Shinra rebuilding Nibelheim and pretending nothing had ever happened? Did they really think that not a single person who had ever been to Nibelheim would notice that everyone was gone and replaced by weirdos? Wouldn't it have been easier to cover it up, like they did everything else? Also: Sephiroth leaves his sword in President Shinra's body early in the game, but he later has it and it's never explained how he got it back? Or did I miss something?

...anything not called "Final Fantasy VII" is going to have some issues plot-wise. And FFVII itself isn't a saint about it either, it's just that the Compilation is on a whole different level for sure.
Also "Genesis Core". What a name. Oh, SE.
