Just gonna add to these:
Aladdin (Charming platformer with some of the best 16-bit animation out there)
Adventures of Batman and Robin (hard as hell, but good fun)
Battletoads (same as above!)
Dynamite (Inventive, crazy, challenging platformer from Treasure)
Herzog Zwei(Incredibly good RTS that can still stand up with any of the best single player ones out there)
NBA Jam Tournament Edition(Still fun as hell after all these years, AI can be a b**** though)
Phantasy Star IV(Genesis' RPGs pale in comparison to SNES, but this is still one of the best of the 16-era)
Ranger-X(Awesome, innovative action game, once you get the controls down, this s*** is godlike. Criminally underrated)
Road Rash 2(Fun motorcycle racing game, you get to beat the crap out of the competitors, even the cops!)
Revenge of the Shinobi(Stiffer, not quite as good as Shinobi 2, but its a solid action-platformer in its own right, AND you get to fight Spider-Man, Godzilla, and the Terminator. I'm serious)
Thunderforce 3(not as good as TF4 aka Lightening Force, but a very solid horizontal shooter anyway)
Toe Jam and Earl 2(different from the first one, loses a bit of its original charm, but a fun and funky platformer anyway!)
X-Men 2(good action game starring your favorite 1990s mutants! Pick Wolverine, he's the best character in the game, its what he does)
