To be honest I doubt they thought it through enough to make everything consistent, given what a huge task that would be. This is probably especially true with regards to events involving Batman or the Lanterns plus other characters who were given a clean slate.
Well one guy at DC claims that he put together a huge, detailed timeline to make sure things fit together.
But it's probably the Zelda Timeline all over again.
