Did you make sure to stock up on lightng magicite before you went in? Also word of warning, Emperor in the Crystal tower uses AoE Holy on his first turn which can wipe out a party without mitigation so either have a instant cast legend materia use wall ASAP or have Edge or another instant soul break with last stand with mako might.
