Well, when most people say "It's a Mario game," or "It's a Pokemon game," or "It's a Sonic game," and so on, they mean... A game that primarily focuses on those characters/that series, not just "main-line game." Like, if you say Mario Tennis is "A Mario game," it's because it's a game about Mario featuring Mario characters. It's kinda obvious that it's not a mainline title, and thus there's not really any reason to differentiate them. Super Mario World is a Mario game. Mario Tennis is a Mario game. Mario Teaches Typing is a Mario game.

With Wario, most people know of him from Mario games. Mario Kart, Mario Tennis, Mario Party, and so on. He's in 99.9% of the side titles, and even a few of the main. That's why, even if he technically represents WarioWare in Smash, he's still referred to as a "Mario character." That's what he came from, that's what he was designed for, and it's what still makes up 90% of his game appearances. Same with Yoshi. And Nintendo illustrates that by putting them next to (Or, in Yoshi's case, right in the middle of) the Mario characters in Smash. They know people make that connection.
