Regardless of the fact that Amuro was an NT, it was still only his 3rd time piloting the suit against Char so he was largely considered a novice still even by Char. So a stock Zaku, even piloted by an Ace like Char, would have gotten smoked by novice in a Gundam. That's precisely why you never see Char or any other Zeon Ace pilot a Zaku, commander type or not, ever again against the Gundam. It's an arms race both in terms of mobile suits and NTs.
