Platform games are a different story. And while I think 3D Mario has the higher highs, 2D Mario is my preference simply in the way it plays. Can't go wrong with either though.

This kind of generally sums up my feelings too.

Zelda 3D > 2D is a close one but the exploration and grandeur is better in 3D.

Mario is a pretty easy 2D > 3D for me. I'm not super high on most of the 3D installments other than Galaxy and 3D World and those two are much more focused than the more sprawling/roaming of 64/Sunshine/Odyssey.
