While he did start out as a bigot he starts seeing the X-Men as allies and pushing back on some of the more extreme government operations, and eventually gets assassinated by anti-mutant bigots for going soft on mutants. That is how his character ended up going in the cartoon, too, minus the assassination part. The POTUS on that show outright ordered that the Mutant Control Agency be shut down in the second episode, when she suspects that the X-Men had good reason to attack it in the first episode.
