To be fair they did replace the children.

With flash clones that died of reasonably realistic causes shortly afterwards.

The Jedi are upfront about it.

They didn't leave a slipshod clone of a Padawan behind to die of cancer in a couple of months.

Apparently if you write a world government as perfect and good it makes a story feel like unrealistic propaganda.

Also, I'm trying to remember the lore correctly, but did the exact details of how the SPARTAN II program came to be ever actually become public?

Like the entire program was secret for a very long time and ONI slowly leaked details about just their very existence (as already MJOLNIR clad supersoldiers) but now I can't really recall if the kidnapping and deception ever became public knowledge in the lore. It has to have been well past the events of the first 3 games if so.

I remember Halsey being questioned in Halo 4

Doubt it. Unless some books came out that I'm not aware of, none of the extended lore has explored the notion, and there's no room in the games for this to be even a minor plot point.
