like link is 17-18 years old and ganondorf is much younger around 22-23 years old. link is a young hyrulean squire in training while ganondorf is a young warrior trained to lead the gerudo nation. they kinda grew up together because of the alliances between 2 nation in such a peaceful time. they have this brother-rival relationship going on between them.

the game start with a short cutscene where link and ganondorf fights with epic music and camera zoomed in and angled to obscure the details of the surrounding. the camera slowly zooms out to reveal that they are sparring a friendly match in a sort of knight academy where link is being trained and ganondorf often visit in his training too. the game let player take control and the battle between link and ganondorf serve as tutorial. bsically it teaches you basic control stuff and combat stuff.

the prologue end with announcement from princess zelda that an unrest is rumored at an ancient temple where follower of darkness gather and conspire. because this is seen as simple recon mission and they just have to report back after seeing, it is handled to link as part of the training, at the same time ganondorf insist he join as a support and training and convince his gerudo master to let him join link.

at the temple you crawl the dungeon, fight some fodder boss and find out the meeting room of the cultist, and they have already left. however some clues still scattered due to their hurry from the rumors that hyrulean knight is coming to investigate. it gave hint of ganondorf and link's destiny as the evil demon ganon and link as the hero of the land that have to vanquish darkness and battle ganondorf. the heroes continue their investigations and slowly uncovering the truth of the matter. in the first 3 dungeon, ganondorf basically act as a companion like navi or midna in other games, while you slowly uncover the prophecies and ganondorf keep trying to deny his destiny.


at the end of the 3rd dungeon, it seems to be clearer that their fates are locked and link is destined to battle his best friend that will fall into darkness. as ganondorf keeps denying, he ran off himself to investigate the prophecies and if there's a way to prevent it.

the second half of the game is tonally different from the first half. first, we have link and ganondorf bonding as they do adventures and investigation, but after ganondorf ran off to chase the truth the second half involve link chasing ganondorf and tries to catch up with ganondorf and his obsessive search.

altough we never see ganon directly in the most of the second half, we see his traces in ruins and temples that ganon went too. unlike the other games, where link is the one who opened a sealed off tomb that's been dormant since ancient times, we were chasing the trace of the guy who did it.

in all the dungeons you see trace of ganondorf trampling trough, you see corpses of monster litter the hall, puzzles that have been solved, ways that obstructed during ganon's hasty search. in the dungeons, you fight monsters that still remains from ganondorf's search and try to "unsolve" the puzzles/obstacle that ganondorf did and brute forced to get your way in.

the latter into the dungeon, you can see ganondorf become more erractic and desperate in his search, like doors are brute forced open, enemies are slaugthered in a more brutal way and he leave destruction all over the once abandoned, but pristine dungeons.

in the end, ganondorf's desperation gave way to evil ganon spirit to take over as his mental balance is disturbed and fulfill the prophecy. you finally meet ganondorf and you fight in a scene that's reminiscent to the first fight tutorial with much more experienced link and ganondorf and the more in pain.

you beat him as a final boss, an evil spirit of ganon vanquished, but ganondorf is too wounded and he thanked you for freeing him as his final words,even if he is beyond saving. the game then end and credit rolls.

Didn't they say in BotW that Ganon chose eternal life over reincarnation, so he just keeps being sealed away instead of reborn?

Yeah, but in zelda context, it has never been done, and has always never quite have a well developed villains

It doesnt have to be follow right after botw. Zelda timeline are mostly bullcrap anyway, sure there are connections here and there, but making them blatant was a bad decision and trying to connect dots with lines that shouldn't exist
