I vote for the "La Serpent Rogue" from gabriel knight 3.

Basically you're solving this cryptic map and script about the location of the holy grail.

It is a multi chapter, multi layered puzzle arc where every facet of puzzle design in videogames shown in a good way. I could write a whole essay about that puzzle. It involve the 2 main playable character to do a different things to solve it, exchanging information, etc. You need to dechiper codes, finding information and talking to people, deducing facts from information, etc.

I think it is a pinnacle of puzzle design in videogame.

Which is kinda contrasting because the early part of gabriel knight 3 was atrocious. The puzzle design is just bad it fell into that absurd adventure game design pitfall. As the game goes, the puzzles got waay more logical and interesting. It become one of the best example of adventure game design

I dunno about individual amazing puzzles but I started playing la mulana recently and it's been full of smaller cool puzzles. It's a very cryptic game about exploring ruins and finding treasures and stuff, and there are hints spread around on stone tablets and statues but the hints are generally vague and don't tell you what exactly they're a hint for unless you can connect the dots mentally yourself. Every time I find another item or unlock another chest feels like a big accomplishment
