Rarity according to rarityguide is determined, at least in part, by demand. Sure, there's tons of Silvers floating around, but there's also more people who want it and more people who have it and aren't willing to sell it, so the rarity goes up. A game with much fewer copies that nobody really wanted would probably be considered less rare.

GameCube: Zelda Collector's Edition (around 85 percent)
N64: Super Smash Bros. (about 65)
SNES: (72%, which makes no sense, considering how it practically came with the system)
NES: Zelda 1 (rarer than Adventure of Link and Smash Bros 64!)
PS1: DDR Disney Mix (52)

^Have you seen his The Making Of episode? Easily the longest and most difficult part of most episodes is playing the game, recording it, watching it again and finding funny things to say, editing footage properly, and doing sound editing and balancing for the gameplay. This game, if you've played it, is a total of like 6 minutes long, and the episode didn't feature much gameplay, plus he had Pat co-write it, so he had a much easier time overall on this one.

On another note, I've been trying to see if I can beat Super Mario Bros in the time limit and without collecting 50 coins. So far no luck, but I've gotten to World 8 at least.
