They're pretty closely matched. Lupin in book 3 is pretty great, but after that he doesn't really have much of a presence in the series. His romance with Tonks was completely forgettable, and then I guess he helps Harry a little and gets lectured about fulfilling his family duties. And then he dies. Arthur Weasley was a good father figure, if stereotypical... he's in the background compared to Molly, but he's still a good presence who tries to help Harry out on several occasions. And then there's his love of everything to do with muggles (which he somehow doesn't understand at all despite being obsessed with them) which provides good humor value. And his rivalry with Lucius Malfoy... overall I think there's a lot to like.
One tangential thought is I'm a little surprised they (Arthur and Molly) hardly ever mention Harry saving Ginny's life after book 2. Of course Molly and Arthur love him. The only time I can ever remember them mentioning it is after he also saves Arthur's life through the mental connection with Voldemort.

I admit that Lupin's relevence after book 3 is very small, but book 3 is enough to propel him into probably my top 5 at least characters in the series.

Arthur's pretty boring outside of his one quirk and I can't recall him having any awesome moments (which means if he had one at all it couldn't have been particularly memorable). Meanwhile Lupin has plenty of awesome moments (limited mostly to Book 3, but who the hell cares), and he's a freakin' werewolf. Easy.

I'm quite confused by the people saying his best moments are in book 3. The best scene with Lupin in it by far is in book 7, when Harry calls him a coward.
Regardless, character with some legit character development and involved in some powerful scenes vs...comic relief, but B-level comic relief; not especially funny.

(1)Remus John Lupin People have said most of what needed to be said, but I had a nice experience with a Lupin. At this year's Dragon*Con a group of us went to the Yule Ball there and we met up with another group that had a really fun Lupin with them who was the life of the party. There was so much fun and dancing going on. I feel I can die happy seeing a giant group of Death Eaters surround a Tom Riddle as he busts a move.

But I'd still say his best scenes are in Book 3. Remember when I said first impressions are often key to how I vote? First impression of Arthur is being... a pretty normal dad, and first impression of Lupin is saving Harry's ass and then calmly offering him a bar of chocolate afterwards. Guy's badass. Not to mention he's the best DADA teacher except perhaps for Harry himself. His lessons were always the most interesting: boggarts, Gryndelows, Patronus, etc.

Lupin is one of the best characters in my favourite HP book, PoA. Unfortunate that his presence is ephemeral afterwards, but still enough to beat Arthur, who is quirky but not especially interesting.
