The plot in the dubbed English version contains a "fighting is wrong" moral and portrays Mewtwo as a cold, heartless villain who just wants to take over Earth. It also contains anti-racism material. Meowth, agreeing with his clone, says, "Maybe if we started looking at what's the same instead of always looking at what's different, well, who knows?" The Japanese version instead portrays Mewtwo as a confused being who cannot place himself among other living beings, so his stress of not being able to figure any of that out leads to his destruction of the laboratory on New Island and Team Rocket's new base, and eventually, his plan to get revenge on the world to prove he should be alive. Likewise, Mew's speech to Mewtwo is different in the Japanese version. In the English version, Mew gives a speech about how real strength comes from the heart, whereas in the Japanese version, Mew declares that all unnatural life (ie, clones) are inferior to the originals, and thus should perish.
It can still be a good message. You could say that by making clones, man is insulting nature.
If your going off of that logic (I don't find it a "good message"), they make up in the end, so really it's more like Mew was a jerk and then he got better.

So? A lot of things man does can be taken as "insults to nature." Oh man, why do we build houses and wear clothes and stuff? Nature didn't plan for that!
Plus, then you have to get into the argument of "why should we care if things are natural or not?" Nature isn't "good" or "just," and by no means should it be taken for what is right or wrong. There's plenty of awful things that happen in nature. See: rape and infanticide in many mammalian species.
But uh...anyways...on topic (Pokemanz): the Japanese version actually does sound more interesting, portraying Mewtwo as more sympathetic. Whether that's the end message though would depend on what happens after that. Obviously in the American version they make up in the end. If the Japanese version was Mew going "Hey! You should all die!" and then Mewtwo goes "okay" and flies away with his clone army, then there might be a problem.
